I'm having this exact problem, but I've got a live system, so I don't want to wipe any data (if possible!). I've re-installed a few times, but I still get the following error:

/opt/zimbra/logger/mysql/bin/mysqladmin: connect to server at 'localhost' failed
error: 'Access denied for user 'root'@'localhost' (using password: YES)'

How did I screw up the mysql password? Better question: how can I fix it??

Try setting the passwords using this method, see:

Issues with mysql and logmysql passwords - Zimbra :: Wiki

Use the mysql password that you've set in the localconfig

zmlocalconfig -s | grep pass | grep mysql

After setting the password, attempt to access mysql and logmysql.

    mysql

    logmysql

Thanks! That seemed to do the trick. Got the passwords back to normal, restarted Zimbra, and everything looks like it back to normal.
