Okay, well lets try a bit more on potential permissions issues.
    Code:
    cd /opt/zimbra
    chown -R zimbra:zimbra *
    /opt/zimbra/libexec/zmfixperms -extended
shutdown ZCS before doing this and the commands will need to be executed as root. Ensure you 'cd' does indeed take you into /opt/zimbra

Ok but I have folders ( backup conf db index log logger openldap-data postfix redolog store) in zimbradata too.

Extended will reset any ones that are required to be root aswell. It will just take a little longer to run.

I got this error message via the web interface "Message: Unknown Error Error code: Ejbexception.UNKNOWN_ERROR Method: Jaxrpc.prototype._invoke Details:[Exception... "Component returned failure code: 0x80004005 (NS_ERROR_FAILURE) [nsIXMLHttpRequest.send]" nsresult: "0x80004005 (NS_ERROR_FAILURE)" location: "JS frame ::https://mail.youtdomainhere.com..." Seems to show up when I unchecked "Enable IMAP Service" under the "Global Settings" When I put the check back, the message goes away. I had this error message before, except, last time, zmmailboxdctl would not run "zmcontrol status showed not running". There were no other ports TCP or UDP binded to existing zimbra services that I could see "used fuser, netstat, lsof, ps, etc.". I lost access to the admin web interface, but waited about 5 minutes. Hit refresh, and "https://mail.yourdomainhere.com:7071" was back up. This isn't a solution or answer, but just my experience. Maybe it will help someone. It seems to me that if you enable or disable any service via the admin webpage "particularly IMAP in my case" the web page may become unavailable as well as zmmailboxdctl/mailbox services. Thanks.
