Have you changed MyNetworks at all in the Admin GUI ? Do you have enable DNS lookups set in the Admin GUI ? I presume for the relayhost in the Admin GUI you are pointing it at your MailScanner server ?
Is MailScanner handling both inbound/outbound SMTP traffic ?
If so, you should point the relayhost in ZCS to your MailScanner server and switch off DNS lookups.
By the way that is exactly how mine is configured; apart from ZCS being on a private IP
So, I make a ./install.sh -u, then reinstall ./install.sh and configured a bind9 server for the Zimbra domain (zimbra.ac-fr.com) with a MX pointed to his own address and localhost to 127.0.0.1.

Only 127.0.0.1 should be in your resolve.conf. Your other DNS servers should be specified as forwarders in your BIND configuration. Once those changes have been made please post the dig etc commands again.
