Ideal solution for now would be use the "Discarding Emails Sent to Invalid Addresses" and exclude the one domain with catch-all - is this possible?
In theory that should be what it does by default. Mail sent to the domains without the catch-all will get rejected because they don't exist and mail sent to the domain with the catch-all will get accepted because that catch-all accepts all addresses for that domain. Do remember that does mean you may still get hit with a ton of spam.

It could be local messages or any mail submitted through the Submission Port (486 or 587). How did you clear the queue? It's possible some email was being processed in the active queue if you only removed all the deferred mail - could that have happened? You should be able to see in the logs file where the mail is coming from. Obviously you'll need to open port 25 sometime to get your email.
