Best solution for small/medium business?

I use Zimbra BlackBerry Connector and BES 5.0.x server to serve my BlackBerry users. Works great. No annual/monthly fee that NotifySync requires. However BlackBerry Enterprise licensing is an up front cost.

I believe this is a limitation with ActiveSync. In my case with a HTC ThunderBolt on Android 2.2.1 in People I can create "Groups" which adds a category/tag to the contact. This works in place of "Distribution Groups."

Pretty sure Zimbra Desktop communicates with the server on port 80 without SSL or 443 with SSL using the SOAP API.
I think your best route to disable Zimbra Desktop is to not allow local software installations on your users computers.

Add the secondary DC into the list of LDAP servers in "Configure Authentication" for the domain. I have two DCs in mine and it works just fine when either one is down.

The only way you can sync over BIS with Zimbra would be to use a ActiveSync client on the BlackBerry. In order to connect to a BES server the phones will need a data plan that supports BES (normally the more expensive data plan). Check out NotifySync as a solution to sync over ActiveSync using a BIS...
