I don't like this workaround much... but what I have been doing is to use the "Hide Zimbra Desktop" menu option (also Command + H) on ZD. That keeps the white box hidden.

Mac OS X upgrade to 10.11 (EL Capitan) solves the problem of ZD white box. We have tested this internally and got positive feedback on this.

It's seems to solve effectively.
But now I switched to Mail+IMAP/Calendar+calDAV/Contact+cardDAV, since this solution is better integrated into OSX than ZD.

No... 10.11 doesn't "Solve" the problem! The problem may not occur on 10.11, but that in no way "Solves" it. Don't get the two concepts confused.

ZD does not work with MacOSX 10.11 (El Capitan). Some java cli not found error gets thrown. Anybody has a workaround?

If you look at the history of this issue, it is first time seen after Yosemite upgrade. So some changes done in Yosemite release would have caused this problem.
This issue will be fixed from ZD side when "Prism" framework gets replaced by "node-webkit". This is likely to happen in next major release 7.3.

Can you paste exact error you are getting? Which JRE your m/c is running on?
Before MacOSX upgrade ZD was working and now it's not working ? OR You are doing fresh install of ZD on Mac OS X 10.11.
