Any of the methods in the wiki or forums will do the job. I'd suggest you try them and see which ones fit your requirements (including the disaster recovery scenario). When you've tested a backup and restore then document the complete procedure to make sure every admin knows how to do it.

If I stop Zimbra Services, then manually copy the /opt/zimbra folder using WinSCP, will this cause any issues?

no, unless you can afford downtime each time
I recommend rsync if you want to do that so you can restore whole folder later via rsync too, or try searching on wiki for livesync to setup cold stanby server

I used VEEAM backup (free version) to backup VM on ESXi 5.1
Normally, before configure any thing on Zimbra mail server, I take a snap shot. Full backup is carried out at weekend.
